Joystick pwm config positions change after Arduplane connection

Here is the dilemma I am having. I had set up my Logitech 3d pro. I had appropriate outputs for all movements, but after connecting to my plane, the yaw (“Rz” in the config) the joystick gets its resting midpoint changed to 1100 - so I can only turn one direction (1100 joystick corresponding to 1500 rudder servo and 1900 joystick corresponding with 1900 rudder servo). And the pitch (“Y”) doesn’t registered any input and is stuck at 1500. Anyone have this issue/ what am I missing?
