I would like to add to my multicopter frame a bunch of ultrasonic sensors (maybe 4) in order to adapt the navigation of my multicopter.
Is this possible with an APM or maybe with a PIXHAWK?

Presently the APM and the Pixhawk will support two sonars http://copter.ardupilot.com/wiki/common-optional-hardware/common-rangefinder-landingpage/common-rangefinder-maxbotix-analog/

Do you think that i can connect all my sensors to an Arduino board, run my algorithm and transmit my commands to the APM or Pixhawk?

Yes that can be done as long as the output to the APM/Pixhawk is in a form that can be processed by either navigation controller.
