I was able to solve the problem, that parameter was not the issue but thanks for the suggestion! I filled out an RMA with the store I bought the controller from. I had tried the old board on both Mission Planner and APM planner, and received an error that the board was unable to be identified. I think the problem was the improper firmware was being installed on the PixHawk, leading to PWM output issues. @Jagger Thanks for the help! Mission Planner defiantly has additional features missing form APM planner, this ultimately help me address the issue.
