The pins labeled “inputs” are usually inputs from R/C receiver channel outputs.

Thanks a lot. I was a bit confused. I was looking at the px4 doc earlier and it seems it takes only ppm output from the receiver.

Unfortunately the output pins on the Pixhawk are just that, either servo or digital output pins.
The Pixhawk will only take PPM receiver input as shown here: http://copter.ardupilot.com/wiki/common-pixhawk-and-px4-compatible-rc-transmitter-and-receiver-systems/
You cannot use a multichannel R/C receiver with the Pixhawk unless you use a PPM sum encoder with the R/C receiver.
