That cover for pixhwak is of aluminium and on that I placed gps with double sided tape. Will interference occur and is it safe for loiter mode ?

As long as the GPS antenna has a clear sky (mostly placed on top of the vehicle) and is far away from the power cables (battery, ESC, etc.), it should be OK.
I think it will even better as Aluminum plate will work as a ground plane. Just mount it at the centre of the cover.
