So I have 2 APM 2.6s One in a hex and one in a plane. In the basic tuning screen in mission planner for coppter there is an option for an extra channel for flight modes. So I can use my 3 position switch for 3 modes then my gear switch for one-2 more. I am now working on my plane and there is no option in mission planner to do the same. Is this normal? I want to set RTL on my gear switch and have stabilize, loiter and auto on my 3 position switch.

That is normal. What many will do is mix in a two-position switch to their primary three-position switch, effectively giving that three-position switch 6 positions. This likely doesn’t exactly meet your need, but is an option.
