This was the first full flight and i observed that the speed variance reached 0.97 for a very short amount of time. Is there something I can do so that it wont repeat again.

Can you reproduce it using ArduCopter 4.4.1 or newer? This might be a non issue on that version.
Is there any other alternative other than upgrading version? If so do let me know.
