Your Aeroplane is using the wrong firmware type.
Upload ArduPlane version 4.6.0 and all will start to make more sense.
Thank You everyone for the responses however I would like to apologise for the wrong info.
The problem I was facing with this copter(yes it’s a copter sorry again) is that it crashed suddenly and then I wanted to know if it’s pilot’s error or some hardware issue.

You are using an old version of firmware. There were several fifo resets logged. Update to latest Stable (4.6.0).
This craft has a large mechanical Yaw bias and it looks like there was thrust loss on Motor 2.
Level the motors, update the firmware, configure the notch filter and run Auto Tune again.
