I see all the warning comments in the config.h file and I want to make sure that I am doing this correctly. Should I be copying the entire config.h file into the APM_Config.h file and then editing it there?

Don’t edit the config.h file at all. Look at APM_Config.h.reference for information of what to add in APM_Config.h
