APM 3.1 with motor shield

Hi

I am new to Ardurover. I have APM 3.1 and have worked on Arduino and also CC3D in a quadcopter. I want to know how to use APM 3.1 in autonomous mode to run motors using motor shield e-g Adafruit motor shield .
